It's needed because i use remository generally in addstructure mode, and if i add something wrong, i cannot remove file from remository without removing it from disk.

You can remove a file that is stored in the file system simply by removing it from the table xxx_downloads_files - very simple SQL is involved using either the ID or the realname.
